Carlos Ortiz, 27, was indicted on a single count of accessory to murder after the fact. Hernandez has pleaded not guilty to first-degree murder in Lloyd's death.
Hernandez's fiancee, Shayana Jenkins, 24, is accused of one count of perjury.
His cousin, 37-year-old Tanya Singleton, was indicted on a charge of conspiracy to commit accessory after the fact. She has been in jail since the murder after an indictment for contempt of court for refusing to testify before a grand jury.
Authorities said that Jenkins and Singleton made "overt attempts to hide evidence, render assistance for suspect to elude law enforcement and to hinder and mislead this investigation." Their arraignment dates have not yet been set.
The news comes after prosecutors revealed new details in a bail reduction hearing for co-defendant Ernest Wallace. There, a changed story showed that Ortiz thought Wallace had not gotten out of the car at the scene where Lloyd, 27, was shot.
Ortiz had said before that Wallace did get out of the car to walk Lloyd to the industrial park where he died. In court, the district attorney's office also disclosed that Hernandez made several phone calls to Wallace after Lloyd's body was discovered.
"Mr. Hernandez ... immediately makes cell phone telephone calls to Mr. Wallace upon police arriving at his house," Assistant District Attorney Patrick Bomberg told the judge.
