Bako's homer, his first this season, broke a 1-1 tie with no outs in the bottom of the fifth.
Chase Utley and Shane Victorino had one RBI apiece, while Jimmy Rollins added three hits for the Phillies, who have split their last six games.
Winner Cliff Lee (2-0) gave up a run and six hits in seven innings with a walk and nine strikeouts.
He was a winner a second straight time since being acquired from Cleveland.
Closer Brad Lidge earned his 21st save with a scoreless ninth.
Colorado's run scored on Todd Helton's first-inning sacrifice fly.
Seth Smith had two of the eight hits for the Rockies, who lost twice in the three-game series.
