In his 295th career victory, the 45-year-old Johnson (11-10) walked one batter and fanned nine. The run he gave up was unearned, scoring on his first-inning wild pitch following an earlier throwing error by third baseman Mark Reynolds.
Chris Young drove in both Arizona runs with a solo homer in the eighth and a bases-loaded walk in the ninth.
Young had two of the six hits in what could have been Johnson's last game in a Diamondback uniform. His contract expired at game's end.
Troy Tulowitzki hit two singles for the Rockies, who dropped five of their final eight games.
The losing pitcher was reliever Luis Vizcaino (1-2) after starter Ubaldo Jimenez surrendered three hits in seven scoreless innings with four walks and ten strikeouts.
