The Rays preserved a lead of 1 1/2 games over Boston at the top of the American League East while the Twins lost for the fifth time in six games.
Minnesota began the night 1 1/2 games behind the Chicago White Sox in the race for the AL Central crown.
Pena hit his homer in the fourth inning to give Tampa Bay a 9-0 lead. The umpires originally ruled that a fan interfered with the ball as it reached the centerfield wall, but a replay eventually showed no such interference took place. It was the first reversal of an umpire's decision since baseball's instant replay system was put into place last month.
The incident took four minutes to resolve.
Edwin Jackson (12-11) gave up one run on seven hits with one walk in 7 2/3 innings to get the victory. It was Tampa Bay's third win in four games.
Minnesota starter Nick Blackburn (10-10) was clubbed for six runs on six hits while retiring only four batters.
