It was Chicago's first road win in its last five tries. Indiana lost for the 13th time in 16 games.
Luol Deng contributed 16 points for the Bulls, while Ben Gordon had 15 and Drew Gooden scored 10 points to go with his 15 rebounds.
Indiana was led by Mike Dunleavy with 25 points and Travis Diener with 22.
The game featured 18 lead changes and 14 ties before Chicago broke open a deadlocked contest by scoring the first seven points of the fourth quarter.
The Bulls eventually took a 10-point lead only to see Dunleavy score seven straight points and trim the Pacers' deficit to three.
Chicago then scored six in a row, with Hughes capping the surge with a three-pointer, and Indiana could not recover.
The Bulls won on the Pacers' home floor for just the fourth time in 21 attempts.
